my english is not good but i will try to explain
why the skill points is buged?for example with armor or with out armor i have swim -6 with armor or without armor jump 1 and i have +4 tome on jump same with hide its on -3
my str is 10 right now and the armor has -1 penalnty
i check this with armor with -3 penalnty and the stats remaining the same...so the game gives me for example -6 swim wearing armor with -1 penalnty or -3 or even if i dont wear any armor
normaly i must had with str 10 +0 from str +4 from inherent bonus and -1 from the armor +3 on jump and same for the swim skill
some friends that checked this had other problem...with armor with -1 penalnty they got -3 penalnty
possible this happens with my maind toons but i cant check it cause i have many must lifes and the skills is really high so if the game cheats me some points its taft to find

also, what level are you? the skill tomes apply just like stat tomes do, as you level.
